Genome Rearrangement by Reversals and Insertions/Deletions of Contiguous Segments

چکیده
Analysis of genome rearrangements allows to compare molecular data from species that diverged a very long time ago. Results and complexities are tightly related to the type of data and genome-level mutations considered. For sorted and signed data, Hannenhalli and Pevzner (HP) developed the rst polynomial algorithm in the eld. This algorithm solves the problem of sorting by reversals. In this paper, we show how to extend the HP approach to include insertions and deletions, allowing to compare genomes containing diierent genes. We provide an exact algorithm for the asymmetric case, as applies in organellar genome evolution, and a heuristic for the symmetric case, with bounds and a diagnostic for determining whether the output is optimal.

Perfect Sorting by Reversals and Deletions/Insertions
Recently, more and more people are interested in the problem of computing a sequence of rearrangement operations to transform one genome into the other such that these operations conserve all common intervals. Bérard et al. show an algorithm to solve the problem in subquadratic time when all operations are reversals. In this paper, we extend the result to allow deletions and a limited form of i...

It has been a well known fact for over 60 years that the genome undergoes rearrangements, or what seem to be a general scrambling of the order of the genome. In the salivary glands of Drosophila, a phenomenon of chromosomes doubling in thickness during mitosis has been noticed. This appears to be two homologs (identical copies of a chromosome segment created during cell division) that have glue...
متن کاملReconstructing contiguous regions of an ancestral genome.
This article analyzes mammalian genome rearrangements at higher resolution than has been published to date. We identify 3171 intervals, covering approximately 92% of the human genome, within which we find no rearrangements larger than 50 kilobases (kb) in the lineages leading to human, mouse, rat, and dog from their most recent common ancestor. Combining intervals that are adjacent in all conte...
متن کاملMapping Insertions, Deletions and SNPs on Venter's Chromosomes
BACKGROUND The very recent availability of fully sequenced individual human genomes is a major revolution in biology which is certainly going to provide new insights into genetic diseases and genomic rearrangements. RESULTS We mapped the insertions, deletions and SNPs (single nucleotide polymorphisms) that are present in Craig Venter's genome, more precisely on chromosomes 17 to 22, and compa...
متن کاملInsertion sequence-caused large-scale rearrangements in the genome of Escherichia coli
A majority of large-scale bacterial genome rearrangements involve mobile genetic elements such as insertion sequence (IS) elements. Here we report novel insertions and excisions of IS elements and recombination between homologous IS elements identified in a large collection of Escherichia coli mutation accumulation lines by analysis of whole genome shotgun sequencing data. Based on 857 identifi...
